Yes, the UD3 only needs one CT. Look at the schematic for reference.

You can swap the pins around. This should be no problem. Some pins are fixed like the pin for the ADC decoupling cap.

No, transpose is to change the frequency of played midi notes. +8 is one octave higher or -8 is one octave lower.

The UD3 plays midi if you set the synth parameter to 1. Then you only need to send raw midi data to the serial port.

To expand a little on pin swapping - in general the psoc is very flexible as to where pins go, but you may find that some arrangements (especially of analogue pins) fail due to internal routing constraints. I'd suggest trying to build your design in the Creator tool before making any permanent decisions as to pin placement.
